Sorry for my late reply due to my work schedule.
It is not strict that the player avoids the Main Questline before proceeding with the guilds. Personally, I proceeded a bit into the MQ just to get Breezehome before eyeing the other questlines. I also got up to Fus-Ro during my run with the Companions as High Hrothgar was on the way during my missions. All in all, it's a matter of personal preference and I rarely use shouts for this build.
As to why the Mystic Diplomat would want to join the Dark Brotherhood despite her allegiance to the Empire, it all depends on perspective. Just because she is loyal to the Empire does not necessitate approval of its leadership. You could see the assassination as a way of fixing an Empire that has become weak from Thalmor influence, with an Emperor who is now a puppet...

The only thing I'm really unsure of is the exact perk placement for those pesky 50% cost reduction perks. Either way, I'm just glad at least this site still exists, 10 years after the game's original release. Mystic Diplomat might just have been the very first character build I ever found (as I recall it being featured on the Skyrim Calculator front page when I went looking for a perk planning site), and to this day it remains one of my absolute favorites to play. No crafting, no crazy glitches, just fun and games. :)
