I am rather new to the game and the forums (not even completely finished with the whole game once new), so I had not seen Miraak's mask yet. When I first saw the artworks I had no idea how you were going to make that work in Skyrim's mechanics, but I really found it creative how you used that mask for that. The game probably won't feel right until you get it (your actual face...), but creative nonetheless, which is why I liked it and am commenting.
Another reason is one of your sentences got me thinking: "It just doesn't seem right to be able to control the minds of mindless undead and automatons from a roleplay standpoint." So normally I would probably agree with you, but... you make these creatures feel like such powerful "Scanners"-like folks that personally I would not be so surprised if they could. Undead may not have minds of their own, but they have been raised by someone who does. What if the Illithids can reach beyond the creature itself all the way to its creator? As for automatons... well... aren't brains based around electrochemical signals? What if you could extend such signals to those of electricity based machinery? I know it may sound kinda crazy, but it just doesn't seem fair to cut down on your character's most intrinsic powers like that.

Hey Brewmaster, I remember both you and Andy Whoo had mentioned working on an Illithid build a while back. I had put together a draft of the build but tossed it aside when I found out both of you were too. After a few months and no build, I decided to give it a playtest and ended up loving the build! Thanks for the love Lozhar! I think that was actually someone else that posted that armor combo but I had thought of Miraak's mask and Thalmor Robes prior to that posting too. Doood! Try teleportation! It's really handy for assassins!

In regards to the Master of the Mind perk, Illithids are actually afraid of undead and can't read their minds even if they are sentient. And I don't think reanimation is sentience anyway but that's an entirely different topic. Most of the Illithid's abilities couldn't affect the undead nor automatons (Bend Will, Vampiric Drain's Absorb Health effect, Namira's Ring) and worked really well for the roleplay so I opted to avoid Master of the Mind.
Also, controlling automatons via electrochemical signals is just pushing it for me Jess, haha :) Besides, it's fun to limit yourself to really get into some RP.

You could probably address the time leading up to getting Miraak's mask the same way you would handle "turning" a companion. You begin the game as juvenile Illithid undergoing ceremorphosis. It would also be good justification for the the weakness and growth of your powers at the beginning.
