While playing Nuka World, I gave all the territories to the Pack in hopes of the Operators and Disciples turning on them and have a bloody civil war in which everyone dies. Sadly, only the Disciples turned on me...XD

Sadly, only the Disciples turned on me...XDYeah, apparently if you give one gang the majority of the territories and then split the difference equally between the remaining two gangs the game randomly picks one of the two to rebel. This gets particularly weird if you give one gang everything and the other two nothing (as you did) because of those two, one will rebel (which is obviously expected) but the other will be all nice to you (well, by Raider standards, anyway), despite the fact that they also got nothing.
